P0301 then P0305

Hi all. Wife's 8g v6 started running really rough on her this past Wednesday on the way home from work. Pulled code P0301. It had been a while since last tune up, so replaced all plugs/wires/distributor cap/rotor/intake gasket. Got it all back together, started up, and still runs like crap. Except now it's throwing code P0305. When I replaced the wires, I made double sure that they went on the new distributor cap in the correct position. What would cause the misfire to switch from cylinder 1 to cylinder 5, and what would be causing the misfire to continue since all of the above was changed out?
