After Trainy Swap Question =P

Well i made my car a 5 speed about 2 month ago, and i still havent removed the hoses that go into the auto trainy. they are annoying me cuz when im driving around some smoke comes up threw there and make my car look like its about 2 die xD.
What am i suppose 2 do with those hoses?
plz help.

the tranny cooler lines? just disconnect them from the bottom of the radiator, a little more fluid will come out but nothing major

just take the whole thing out witht he cooler
